I couldn't see Yaldabadboy doing anything about Nyx (or even trying to), but Maruki might be able to, if he could learn about its existence in the first place. And if the Great Seal was ultimately, only working one way to stop Erebus from getting to Nyx, then humanity might be screwed either way. So if the Great Seal works "both ways" and keeps Nyx from the Earth, then, at the very least, even if Erebus didn't exist anymore, it would still be necessary. Maruki's reality (and Yalbadabadoo's previously) re-merged the two separate worlds into a single form of existence.
Per Ryoji, the reason the world was separated into distinct planes of the physical and the collective unconscious was to keep Nyx from being drawn to Earth in a "natural" fashion.
That said, here's the problem: even if Maruki's mind control removed the desire for death from everyone in the world and thus, erased Erebus, P3's protagonist couldn't be "freed" without making things pretty bad overall, and even if they weren't, the world would still likely be kinda screwed. Maruki's reality was ultimately not a lot different from Apathy Syndrome anyway.
